I got 2 cranks which i want to rebuild. I noticed that old hardened seals wear on axle surface. Can that be polished?

I am (was?) afraid of ruining the new seals. I can feel a ridge were the old seal contacted.

That's perfectly normal
As long as the groove is smooth all the way round it will be fine

If it is rough, you could try to smooth it out. I have done it in the past with 2000 grit and you can feel it is better after.
