Sounds like you have grooves worn into the clutch basket, not allowing the plates to slide as they should and fully disengage the clutch. This makes it difficult to select neutral, but it could just be that the cable is out of adjustment Adam

About the running in process - just pin the bloody engine, WOT squid style lol. It won't matter now when you've ran it 50 miles. In fact, giving it a blast from time to time could be very good for the piston rings and bores in the running in process.
There is defenitly something wrong with your clutch. Could it perhaps be the ball that are melting against the pushrod? I never had any of that cracking sounds on my LC, but I never hold the clutch in for a long time unless I really have to.
About your neutral problem - well I have the same neutral problem, BUT only when my engine is cold or when the oil has become too old.
My oil has never really become dirty so you can actually SEE the dirt, but an oil change does help tremendously anyway. So, I suggest you try an oil change, even if it looks OK. The oil molecules are constantly, slowly but surely ground down by the gearbox, this is what REALLY makes oil bad, not the colour of it. Oil molecules could be fairly long, mostly around 1-1,5 cm (yes, cm) but every time they go through gears, they are cut shorter and the ends of each molecule (which acts like hooks) are damaged, so they have a harder time re-attaching to other oil molecules to form a longer molecule, and the lubing ability is therefore decreased. Your oil will turn into a useless, watery substance.
This not only causes bad lubricant, it can actually cause a TOTAL LOSS of it as the oil film that covers the engine parts can break, leaving the metal all dry. It wouldn't be a huge risk at the actual gearbox assembly as these are always very much exposed to oil, but it could happen. If it happens, the first area would be any gear that are spinning on the gearbox shaft steel to steel. I know there is at least one gear that are spinning directly on the shaft. The 2nd gear of the 1st gear assy has a copper bush to spin on, so these rarely (if ever) seize against the shaft, but the gears with no bushes can seize.
Anyway, back to the gearshifting problem, I don't know what, exactly, is causing it, but I know how to get the problem fixed. (well at least on MY LC) - Just change the oil. It helps TREMENDOUSLY on my bike.

Hey loctite, actually now I remember a popping sound in my clutch aswell. I think it is the plates that are sticking after the clutch hasn't been used for a while, so when you pull the lever, it pops off, causing that sound. It can sometimes sound almost like metal popping, but I think it's just the plates that are sticking. My clutch is also in sweet condition so it's not grooves in the basket or anything.
It only happens once on mine, then after that first pop you won't hear any more pop, unless you let the bike stand for too long that is. Not sure HOW long it takes for the plates to stick though but probably not many days.
