Hello,
Yamaha recomends to bleed the oil pump after longer time of storage. So before I started my bike the first time this year, I did as they recommended. With some oil I had two bubbles of air coming out of the bleed hole. I overhauled the oil pump two years ago using a parts kit from Yambits. Last year I rode the bike about 10.000km.
Shall I be worried?

No, I wouldn't be worried. How much bleeding did you do after the pump was built? It takes a while for all the air to come out after a build because air gets trapped in places like the void behind the front seal. The air can only go to the top, which is where its coming from, and two bubbles is not enough to cause internal issues with supply points. Your milage also suggest no problems.
Open the bleed screw again when the motor is up to full temperature (engine then turned off). The oil flows much better then.
