The first set of non-matching casings are not too bad looking at the crank seal grooves, probably around 0.5mm out??
The second pairing are not as close, showing up more on the last photo.
Things to check if you want to try non-matching cases :-
1. Check that the two halves of each circular cutout (crank and gearbox ones) are aligned and still round, otherwise crank or gears may bind or cause casings to not seal.
2. Check the crank seal grooves, as a bad seal on the left can cause an air leak and on the right side, could be air or oil leak.
3. Check the join at the front and back of the clutch gasket seal area, as there can be a step which may cause an oil leak.
If you still decide to go for it, once engine is assembled, check everything still turns freely and then do a leak down test.

Good effort there Rob, and really detailed pics It's good Yamaha decided to scribe the top and bottom halves, to aid identification. The 400e engine I'm building at the mo hasn't got any markings at all, so maybe something they started doing on the Lc's onwards ? Dusty

I've got a new pair of banshee casings with no numbers to show it was a matching pair. The bearing pockets felt suspect when both halves were fitted together. I torqued up the cases and measured the bearing pockets and found them to be 0.02mm oval. Bollocks I thought. This was with the locating pins fitted. A second attempt was made with the addition of two old output shaft bearings. This time the pockets felt good and the measurements were perfect. I will scribe my own number in them to keep them identified.
