So as I’ve got a few days how I thought I’d do a bit on the bike. Norbo sent me a nice lot of goodies so I started on the clutch and case. Can somebody just confirm that the water pump bearing doesn’t actually fit flush in the case, mine sounds like it’s all the way home but is proud by a couple of millimetres. The bearing and seal a genuine Yam parts.

That is correct A few years back I faced the same thing and thought , this can't be right !
I thought the water pump seal hadn't seated correctly

As Others have said it does sit proud like that, however that does not look like a genuine Yamaha bearings to me ?

Actually I just looked at the page on Norbo's site. I doesn't actually say they are genuine, the impellor above the bearing and seal say genuine. So you are probably correct.
