Stepping over to main jet - the bike starts to miss and sound like its bogging. On stripping the carbs - the internals didn't look to bad - only thing that raised concern was one of the brass balls was missing. Prior to re-assembly - is there any further checks or things to look out for? Cheers

Mis-fire doesn't sound like carbs to me, usually a bogging down.
It looks like you have fully stripped and cleaned everything, including air correction circuit, and presumably putting brass ball back in both carbs. Make sure you assemble correctly and get the bowls and sliders in correct carb. Set all to stock settings (eg main and pilot jet sizes, needle position, air screww turns etc) as your starting point, unless you have some engine/exhaust upgrades. Check float heights to 21mm and float valve is all working.
I suggest painting white or red dots into the slider dimples to make they easier to see in the sight glasses when balancing the carbs.
Good luck with it, but it might be something else if its a mis-fire you had, maybe electrical.
