Is it normal that it is so hot that you can not touch it , my bike have sometimes problems when it is running that sometimes it stops sparking the sparkplug,is it possible that the hot regulator is the problem ?

Battery ,sparkplug,ht coil is new, charging is 13,5 volts with 4000 tpm and all rpm ranges

Shouldn't be that hot, and sounds like your regulator is not working properly, as the voltage should be more like 14.4v at those revs.
Things is, putting it simply, the generator creates more power than is needed in AC, then the regulator rectifier converts to DC and also has to get rid of any excess power that's not being used (which is most of the heat generated).
What's it like with the headlights on ? (voltage and temperature of regulator ?) because there should be less energy for the regulator to get rid of with the headlights on, so shouldn't get so hot.
I'd try another reg/rec if you have one.

i tried with running engine to disconnect the 2 connectors and then with them loose the engine is still running so the regulator is not the problem of the misfires,tomorrow i will try a new battery and lets see what is happening

My suggestion was for the regulator getting too hot and the voltage a bit low when running, not the misfire ?.
When my 125LC had an intermittent misfire (especially at idle), it turned out to be the CDi unit. They sometimes get bad joints inside when they are old.
