There is a mod you can do to the rear mounting ,, I done mine ... iirc you remove the steel dowl from the rubber bush & cut it down ,, I got 5mm in me head but stand to be corrected

Found an old Yamaha Service Bulletin that was sent out to dealers ref RD250/350LC Exhaust Gasket Leakage and it suggests to cut the metal collar in the rear rubber mount from 22mm down to 20mm.

If the vibration is excessive, it could be the crank or flywheel are out of balance, or the crank could be out of true.

Hi, As has already been said above, there was a Yamaha Service Information buletin about cutting the collar in the exhaust hanger, I called them "top hats" but im not sure of their correct name off hand. I cut my top hats too, by the reccomended amount. I was sure I had it on my PC amoungst some of the other ones, but cant find it just now, it is on the net somewhere im sure. Here are the other ones I have regarding the exhausts. steven.

Like pointed out could be the crank, or how was the clutch assembled? where the steel plates fitted correctly.

You say you changed the rubber mounts, do you mean the ones pressed into the cases.
Did you replace the disc ones that fit on rear right and front left. I take it they are on lo as well as ypvs. Some fit 4 of them.
